6. Choose Upgrade/Inspect, then open Modify Perks.

Normal perk changes use RE-PERK, while raising perk rarity uses the appropriate PERK-UP rarity. Elemental changes use the elemental upgrade resources when that schematic supports an element slot.

The tutorial quests are worth finishing immediately because they introduce the system and provide starter resources.
